If I'm reading that right, what you want is to use the lead to make your two sheets of MDF heavier. What I would do to best distribute the weight and get your lead layer spread as evenly as possible is to glue the two together, but instead of holes, make a large depression using a router that will hold the shot in a single layer.
You can then add a third, thinner layer of MDF and veneer the whole thing to look like one solid block of your favorite wood.
