Of those on your list, Second Story Books on P Street is your best bet for classical CDs. Be sure to check the CD bins outside. I've found a few winners there for $1 and $2 each. Inside, there are more, starting around $4 and up.
Worth visiting just down the street at P and 21st streets is the nonprofit Books for America. They have a few classical CDs - generally about $3 a pop - but the donations go hot and cold. (If shopping makes you hungry, the deli at the corner has a good chicken salad sandwich. India Gate - midway between Second Story Books and Books for America on P Street has a $10 buffet, but if you want really good Indian, check out the $13 buffet at Le Mirche near the corner of Florida Avenue and Connecticut avenues.)
Be advised that the Red Onion is moving this weekend or next to 1628 U Street, about a 10-minute walk from where they are now. I've seen very few classical CDs there, though.
Crooked Beat and Som won't give you much joy when it comes to classical CDs, but CD Cellar over in Virginia could be worth the Metro ride and maybe a lunch at the Lebanese place nearby. I've been there primarily for the $1 LP bins.
